Don't stress. Life is too short.

Give the tree time to respond to your changes.

DON'T do anything rash - if you are unsure about the direction of a tree don't make drastic changes.

Your tree looks fine. I see some taper in the trunk which is ideal.

I see a nice tall maple bonsai in there. Consider letting the top run. I'd eventually remove the first few branches as it draws my attention to the straight section of trunk. It's good that they are there as sacrifices.

I know I stress too much! But it is frustrating not to know!!!

But do you think I should carve and hollow all the bulges on the tree so it heals nicely?

If you used concave branch cutters you should be fine. As long as the cut isn't flush with the trunk you should be fine.

If there is a little bulge, you haven't removed the branch properly and I'd be trying to fix it so when it callouses over, it won't protrude when it heals.

Just looking at the top of the soil in the photos you posted I doubt it is pot bound. If it was it would be tight in the pot and when you pull it out the roots will be tangled and circling the outside of the soil/root mass... essentially all roots. To me it seems fine and the mix looks pretty open which is good for root growth and would explain water running through easily... but that is just what I make out from the photos. I'd leave it, the tree looks healthy and the pot looks a decent size.

Apologies for nit picking, but transferring a tree into another pot with minimal root disturbance is called "slip potting"
