Nope leave the roots as they are, Trying to Putt a rock in there after developing will always look like and after thought, a root over rock must be developed fromt he start as such.
The exposed roots are very nice on their own, but the tree is far too top heavy and out of balance. The top of the tree needs to be delicate to match the look and feel of the roots
I would cut back to about 30 -50 mm above the root s and develop a small shohin above (or even beside) the roots
Kenso by cutting were u said, it will develop new beaches right? I wouldn't need to graft would I?

Being a trident it should shoot back madly and give lots of options to choose from, but you could also graft branches where you need them to be certain and then cut back to them later
